I encountered a similar issue as described in DDM3D for selected species regarding DDM3D for selected species. I’m using CMAQv5.4. Has this problem been resolved? Thanks!
Please try running the code from 5.4+ branch of the repository. It includes many bug fixes including possibly your sittuation.

There are a few ways to get the 5.4+ branch.
To clone code from the CMAQ Git archive, specify the 5.4+ branch (i.e. version number) and issue the following command from within a working directory on your server:
git clone -b 5.4+ https://github.com/USEPA/CMAQ.git CMAQ_REPO
